docs: fix README count drift (100/97/2 → 101/101/3)

Three stale count sites outside the doc-drift gate's checked lines:
line 15 intro (100→101), line 91 why-section (97→101), structure
table commands (2→3) + skills (97→101). Gate-checked header line 21
was already correct. Also removes untracked tools/svg-brand-tuner/
prototype (superseded by the extracted svg-studio repo).
